No, the scoring for the mobile goals at the end autonomous ONLY counts toward the autonomous bonus. If you place a mogo in the 10 point zone at the end of autonomous, it will count 10 points toward determining which alliance won the autonomous bonus If you then remove it from the 10 point zone, load it up with cones and place it in the 5 point zone, then it only counts as 5 points and the 10 points used at the end of autonomous is now gone. You can not double score the mobile goals. The score at the end of a match is ONLY counted from where the scoring objects are at the end of the match. Where they were at the end of autonomous is meaningless except for deciding the autonomous bonus.
