Is it legal to use shrink tubing to cover up connecting ends of the motor wires (i.e. one end of an enxtension PWM that’s connected to a PWM side of the motor controller 29) to prevent it from disconnecting?

No, Shrink Tube is neither a VEX part or on the list of allowable “non-VEX” parts listed in <R7> of the VEX Gateway Game Manual. However as per you are allowed to use a small amount of tape for the purpose you’ve described.

g. A small amount of tape may be used for the following purposes:
i. For the sole purpose of securing any connection between the ends of two (2) PWM cables.
