Our robot when crossing long barrier, the gears under drivetrain between two wheels touches the long barrier.
I do not find a rule that said NO. What do you think? Is it violating VRC Over Under rules?

Game is called Over Under - you are expected to go over and under things during game play. There are some things you are restricted from doing during last 30 seconds while robots are in process of elevating. You are also not allowed to damage field during game play.

Our robot does the same thing (though we’re planning a rebuild). Other than a few scratches, the gears don’t damage the barrier too much.
If there is no rule prohibiting something, then it won’t violate any rules.
uh, unless it violates other rules as a result - for example, destroying game field 
Game Manual does not tell you how to play the game or explicitly what designs to use. That said, there are other factors to consider, so blanket statements are hard to support - there will be that edge case
