Can I have a 12 cube stacking tray but take out few parts to make it 10 cube stacking tray during skills for mobility? I will make sure to tell judges that I will be doing this during inspection and check sizes for both set-ups.

Unofficially, as long as you don’t violate <R1>, and make sure each functional configuration of the robot has been inspected before it takes the field, then what you describe is allowed. From your description it doesn’t sound like you’d come anywhere close to violating <R1>, but as always it’s impossible to make blanket determinations without seeing the robot in question in person.
(Also, judges don’t inspect your robot - that’s the job of inspectors, who at many events are the same people as referees).
Additionally, for clarification: Rule R1 is aimed at teams who bring multiple robots, and look for the minimum way to swap between them.
a. Teams may not compete with one Robot while a second is being modified or assembled.
b. Teams may not switch back and forth between multiple Robots during a competition. This
includes using different Robots for Skills Challenge and Qualification Matches / Elimination
Matches.
c. Multiple Teams may not use the same Robot. Once a Robot has competed under a given team
number at an event, it is “their” Robot - no other Teams may compete with it for the duration of
the competition season.
Therefore, your approach is just fine assuming you are modifying a subsystem and not replacing it. As was said, it is up to the inspection to determine if your bot is legal.
