During the autonomous code, are we allowed to, run the code, once the code finishes in 15 seconds, stop the code, put the robot in another position then rerun the code?

Yes. You might want to add a touch button to end that phase of the code early. That way you can start, robot moves, completes task, touch button to stop, re-position, touch and the robot starts again.
A button or buttons are easier to get to than the buttons on the brain.
